hi!
As for me, it seems strange that you have some "exceeded cfl=2" messages
and model continue to count. You wrote that you tried to change time-step
but it brought no results. In your case i would try to reduce time-step,
ex. to 45 secs, and watch if models will get SEGFAULT. If it get, i would
see how many time-steps model has made. If it would make the same 4 tics
for d01 domain it means that you indeed has problems with RAM.
can you sent here results of execution of next commands:

cat /proc/meminfo

ulimit -a
