  You can try h4tonccf tool:

  http://hdfeos.org/software/h4cflib.php

  It's in a beta and we're going to release official one soon.
  So, please let me know if your HDF product doesn't convert successfully.

  Another option is using HDF4 OPeNDAP handler:

  http://hdfeos.org/software/hdf4_handler.php

  OPeNDAP provides an option "Get as NetCDF3 " and "Get as NetCDF 4" .
