Hi Mehran,
the time step of your model integration is way too large. Looking at your grid spacing of about 3.5km, your time step should be something like 3.5km*6s/km = 21s not 180s (that’s why you get the CFL errors).
Also, dx and dy should be the same, yours are:
dx = 3568.982
dy = 3557.494
—> use 3500?
Further, you are using GFS data at 0.5 degree (55km) resolution as forcing data? For a recommended nesting ratio of 1:3 or 1:5 you could have an outer domain at around 10.5 km resolution and an inner domain d02 at 3.5km resolution.
