Hi Bart,
Try changing your namelist from this:
> start_year = 2009, 2000, 2000,
> start_month = 12, 01, 01,
> start_day = 20, 24, 24,
> start_hour = 00, 12, 12,
> start_minute = 00, 00, 00,
> start_second = 00, 00, 00,
> end_year = 2009, 2000, 2000,
> end_month = 12, 01, 01,
> end_day = 20, 25, 25,
> end_hour = 00, 12, 12,
> end_minute = 05, 00, 00,
> end_second = 00, 00, 00,
To this:
> start_year = 2009, 2000, 2000,
> start_month = 12, 01, 01,
> start_day = 20, 24, 24,
> start_hour = 00, 12, 12,
> start_minute = 05, 00, 00,
> start_second = 00, 00, 00,
> end_year = 2009, 2000, 2000,
> end_month = 12, 01, 01,
> end_day = 20, 25, 25,
> end_hour = 00, 12, 12,
> end_minute = 10, 00, 00,
> end_second = 00, 00, 00,
The restart file is generated after 5 minutes given your namelist. If this is the case, the start/end dates needs to match your restart file.

Hey Jeremy,
the original model run was 24h.

The way I understand the restart variable is that it generates a wrfrst file at the end of each interval specified in the namelist. That is, your restart interval is 18000 seconds, meaning that after 5 minutes from your start time, a restart file is generated. As your namelist sits now, you're trying to use a restart file that has no data for the 5 minute period you're trying to model, but has data for the next 5 minute period (assuming that the wrfrst file came from another run with the same start and end date).
