Hi Sara,
The reasons for missing data are many and varied. Sometimes it's because of
where the model runs out of boundary conditions, or due to limitations in
post-processing. There are some cases where timesteps were lost because the
program wasn't able to write to disk successfully. Et cetera.
(In the case of missing timesteps at the beginning of the year for WRF pr, I
believe it was due to a workaround for the problem of certain flux variables
being stored in cumulative form.)
By the time the data has been published, either the models have already been
re-run to fill in any gaps, or it has proved infeasible to do so. We've done
our best to ensure that any known gaps in the data have been filled with
missing_data, and have tabulated them on the website:
http://www.narccap.ucar.edu/data/missing/
We've made notes about known irregularities at the end of the Data Status page
on the website, so be sure to check there if you encounter anything unexpected:

Cheers,
