  Initial Request
----------------------------------------------------------------

Hi John,

The MODE scripts works well

 I have another ..one question:

Could you please, send an example of the command line: How to use
*mode_quilt_plot.
R* ?

*Rscript mode_quilt_plot. R toto mode_obj_file_list*

In fact I think that my* mode_obj_file_list *is not good ! I

I have run MODE in a loop, for diff *convolution radius *and diff. *
conv_thres*
I have the results in a separate directories.. (the file name of the object
files are the same).. and I have write *mode_obj_file_list* using the
entire PATH of the file... but .. line after line ..

Thanks a lot,
Have a good day

Otilia,

You can attain a sample R script for plotting this from our website:
   http://www.dtcenter.org/met/users/downloads/Rscripts/mode_quilt_plot.R

I assume you've already done this. Next, just run the script via the
Rscript command with no arguments to see the usage statement:

> Rscript mode_quilt_plot.R
Usage: mode_quilt_plot.R file_prefix mode_obj_file_list
where file_prefix is the string to be prepended to the output file
names.
mode_obj_file_list is a space-separated list of MODE object
statistic files.

The "mode_obj_file_list" is just a space-separated list of MODE output
files to be used. For example, suppose you have 3 MODE output files,
you'd run it as:
   Rscript mode_quilt_plot.R My_Project file1_obj.txt file2_obj.txt
file3_obj.txt

The "prefix" is just used to customize the output file names. If you
get an error when you run it, feel free to send me some of your MODE
output data, and I'll try to figure out what's going on. You
are of course welcomed and encouraged to edit the Rscript yourself to
get it to do exactly what you want. If you're familiar with R, it
should be pretty straight-forward to modify the logic of the
script.

Thanks,

understand
..
Over the weekend..I will think about .. How to modify my shell script
..or
R script :). or write a shell script and run R inside of them ..

.and I will write to you next week

Have a good WE,

Hi John,
I have modified the R script
mode_quilt_plot.R<http://www.dtcenter.org/met/users/downloads/Rscripts/mode_quilt_plot.R>in
order to use only one argument in entry, and read all
**obj.txt *files in the curent directory (already manage with a shell
script )
I think is more convivial ..
I have attached the final R script ! It works for me !

Thanks for your help,

Otilia Diaconu

This is a modified part of the R script
#-----------------
# Constants
#-----------------
i_start <- 0
i <- 1
# Store the prefix to be used
prefix<-args[1]
########################################################################
#
# Read the input MODE files.
#
########################################################################

# List all obj.files (already copy or link in the the working
directory)
#
 files <- list.files(pattern="obj.txt$")
#
# Read each of the MODE files and combine them into one big data
frame
        for(mode_file in files) {

           i_start=i_start+1

   # Read the MODE file passed as an argument
