Hi Hossain,
Given that the cfl error occurs in your innermost domain d04 with 1km horizontal resolution, your vertical grid setup is most likely the problem. Does it run with 50 vertical levels without specifying the eta levels manually? If not, you should try to increase e_vert. From WRFV3.7 on, there is also the option to use vertical nesting (see the documentation for further information) to avoid running the outer three domains with such a large number of vertical levels.
Also, note that the radiation time step radt normally should be 1min per km resolution of your finest grid (in your case radt = 1) for all domains. This might be too expensive but you could try radt = 3 for all domains.
