The answer to your questions are as follows:

Q.1. From the list above is it possible we can use the same physics
package for the 3 model domains?
 Yes, you can use same physics for all domains except the "cumulus
convection" part.

Since you are using K-F scheme, you should not use this for 3km resolved
domain. It is usually does not work properly and is not designed for
domains with such a high resolution.
