Ref: Vol87, Issue 17.

The negative height is probably related to model top 
configuration if you are preparing your own fc files/etc.. 
ref to -  WRFVAR

look  at log files and you see that tutorial example set 
the model top to 10 hPa. So that, if you are preparing 
your own fc files you should set the top to 10 hPa OR 
change all setting by including :

p_top_requested = 5000 (if top is 50 hPa)
