Hi Matt,
I am having the same trouble and I wonder if you have found a solution.
I have also tried changing time step and going to a coarser domain without
any success.  I notice that I have the same vertical grid number at the
location of the CFL violation (30) as you (I assume you are using a 31
level grid).  I believe this is just above the surface.  Are you
performing your intergration in complex terrain?  I am, and perhaps this
is the problem.
