Added CAM's CLDLIQ and CLDICE to the state_variables list.
Made model_mod.nml and work/input.nml:&model_nml more consistent.
Removed references to CAM-SE from work/input.nml.
Update comments to describe Manhattan namelist variables and 
usage patterns.
